If anyone has this problem in the future this is how I fixed it:

The three files that you should have after the operation is done and everything is working should also enable you to play other Quake3 engine games like ETQW.

That is a great link, I'm going to actually repost that here in a little bit just in case that website ever goes down. (And we know JKAsiege ain't going down for at least 5 years now
